<--- Now this is a picture of Amy Rose, drawing with gloves, boots, but no red dress, but still, no more different than the way Sonic is usually depicted So the question is why nude Sonic is okay but nude Amy is not? Is because people have dirty mind and will always see it in the wrong way? Let's see... <--- This is a picture of Sally Acorn (the best example and, perhaps, the reason why this topic exist), closely resembled the way how she was usually depicted in the TV show Sonic the Hedgehog (Aka SatAm), notice she is only wearing two pieces of clothing (vest and shoes) just like Sonic (cloves and shoes). Even though she show no sign of improper things, people still consider her a slut/whore while Sonic isn't considered a manic perverted for wears almost nothing at all. <--- Now we have two pictures of Sally Acorn (taking from Archie Sonic the Hedgehog issue #123 and #146, respectively) which depicts her in a more human-like way, but just like the Sally from SatAm, she still show no sign of improper things. So the answer is no? Nude Amy is just as okay as nude Sonic? Actually, at least in my opinion, it will depend on how she drawing: If she is drawing in a more friendly way, like this ---> Or if she is drawing in a more provocative way, like this ---> (same thing goes for Rouge the Bat)

What i don't get is that why is it Sally Acorn is a girl and is never seen with any clothes on, yet every other girl is fully clothed...it makes no sense...

Amy has fur on her legs, and I'm pretty sure there's an official artwork of her wearing a bathing suit wherein her midriff is furred. As for Ruto(the Zora princess)...well.....ok, you got me there. Especially considering that her counterpart in Majora's Mask(I forget her name, but she's the singer in the Zora band who loses her voice) wears a dress. *shrug*
Really, because most early female anthro characters were merely the male counterpart, with a dress & eyelashes. There were quite a few episodes were Mickey & Donald would take advantave of how well they could pass for Minnie & Daisy. Not to mention, that the female characters have breasts, which typically have to be covered. The only reason Sally can get away with it, is most likely due to how her figure wasn't overly emphasized, well not before Archie, anyway.

Because Sally is a Archie/SatAM character where alot of the girls in that series walks around naked/half naked. All the girls in the games where clothes, and if Sally ever appears in the games (beside Spinball) then she will wear clothes, too.
Because females in Sonic games have boobies, and males in Sonic games don't have penises. Is that a short and blunt enough explanation for y'all? Sheesh.

Or, we could just say that the majority of the series' designers are men, and thus their attraction and view of the female sex ends up playing a factor in the character design.(A perspective that I think is all but proven as cold, hard fact by the existence of Rouge.)
