QuickBooks Enterprise 2016 has been the most difficult version of the program I have ever worked with. When we upgraded from 2014 to 2016 it was on R3 and we installed it on the same Windows Server 2012 R2 VM we used for the 2014 version, but I saw the same errors you mentioned and many, many others as well.
One day while speaking with an Intuit Support tech, they told me they couldn't provide support if the QuickBooks server was a VM. This was the first time I was told this after speaking with numerous other techs previously, but out of desperation we purchased a new server and migrated to it with great success (same Windows Server 2012 R2 OS). I know this isn't always an option, and migrating definitely isn't an easy fix, but I thought I would throw it out there in case it's something you can do. I can tell you it has been on the physical server since R3 and we're currently running R5 - I haven't had to mess with the hassle of calling Intuit Support once since the migration and am happy to be able to work on other problems. QuickBooks is my least favorite software to work with - it's a fickle beast. I hope this helps!
