Philipp beschloss im Kampf gegen eine so mächtige Macht wie das Papsttum, sich auf die Nation zu verlassen und berief im April 1302 als erste in der französischen Geschichte die Generalstände ein – eine gesetzgebende Versammlung von Vertretern der drei Stände des Landes: des Klerus, Adel und dritter Stand. Bei diesem Treffen verlas Pierre de Flotte, der erste Laienkanzler und Siegelhüter in der Geschichte Frankreichs, dem Papst eine vernichtende Antwort. Die Adligen und Bürger drückten ihre volle Unterstützung für den König aus. Nachdem der Papst davon erfahren hatte, floh er aus Rom in die Stadt Alanya (jetzt - Anagni). Am 7. September 1303 marschierten Nogaret und Colonna unter dem französischen Königsbanner in Alanya ein und verhafteten mit Unterstützung der Einwohner der Stadt den Papst. Bonifatius bewies beträchtlichen Mut, als er trotz aller Drohungen die Abdankung verweigerte. Einige Chronisten behaupteten, Chiara Colonna habe den Papst mit einer Hand, die einen Handschuh aus Eisenplatten trug, ins Gesicht geschlagen. Einige Tage später änderte sich die Stimmung der Stadtbewohner, sie vertrieben die Nogare-Abteilung und befreiten den Papst. Bonifatius wurde jedoch vor Schock verrückt und starb, einigen Versionen zufolge, an Hunger, weil. weigerte sich zu essen aus Angst vor Vergiftung. 10 Monate später starb auch sein Nachfolger Benedikt XI. 1305 wurde nach mehreren Monaten des Kampfes der Franzose Bertrand de Gaus, der den Namen Clemens V. annahm, auf den päpstlichen Thron erhoben, ein Papst, der Philipp in allem gehorchte. Er begründete seine Position im Konflikt mit Bonifatius voll und ganz, hob die Exkommunikation vom König auf, weigerte sich jedoch, Philipps Forderung nachzukommen, den Verstorbenen wegen Ketzerei und unnatürlicher Laster zu verurteilen und ihn posthum zu exekutieren - die Leiche auszugraben und zu verbrennen. Auf Bitten Philipps verlegte Clemens V. 1308 den päpstlichen Thron von Rom nach Avignon, das sich damals auf dem Gebiet befand, das nicht direkt dem französischen König unterstand, aber in seinem Einflussbereich lag. So begann die „Gefangenschaft der Päpste in Avignon“ (siehe Artikel „Papsttum“), als die römischen Päpste zu französischen Hofbischöfen wurden. Die Macht der französischen Krone über die katholische Kirche wurde fast absolut, was sich insbesondere im Prozess gegen die Tempelritter manifestierte (siehe Art. "Ritterorden"). Ihnen wurden Ketzerei, unnatürliche Laster, Habgier und ein Bündnis mit Muslimen vorgeworfen, außerdem wurden Zeugenaussagen mit Hilfe grausamer Folter erlangt, und die Beweise, die derselbe Ermittler von verschiedenen Personen erhielt, die sich nicht kannten, stimmten manchmal wörtlich überein.
1308 berief Philipp erneut die Generalstände ein, die das Vorgehen des Königs gegen die Templer genehmigten. Eine Welle von Prozessen fegte durch Frankreich; Papst Clemens V. versuchte schüchtern zu protestieren, 1 billigte aber schließlich alle Anklagen gegen die Templer, erkannte ihre Hinrichtungen als legal an und hob 1311 den Orden auf.
Nachdem er sich mit den Templern befasst hatte, richtete Philip seinen Blick erneut auf Flandern, wo die antifranzösischen Kräfte erneut aktiver wurden. Der König entschied sich für einen neuen Feldzug und berief am 1. August 1314 aus Geldmangel zum dritten Mal die Generalstände ein, diesmal um eine Notsteuer zu genehmigen, die Mittel für die Kriegsführung mit Flandern bereitstellen sollte. Von dieser Zeit an begannen die Generalstaaten, die finanziellen Angelegenheiten des Landes zu beeinflussen. Der Feldzug fand jedoch nicht statt - am 20. November 1314 starb Philip, höchstwahrscheinlich an einem Schlaganfall. Aber da Papst Clemens V. und Kanzler Nogaret kurz vor dem König starben und die Templer zum Martyrium verurteilten, erklärte das Gerücht Philipps Tod durch ihren Fluch oder ihre Vergiftung durch die Templer, die ihre Brüder rächen wollten.
