I think what happens after Iron man 3 is that Tony Stark starts from the scratch and creates an army of robots called the Iron legion protocol. He also builds a kick ass tower in middle of Manhattan and gives it to avengers as their operating base. Meanwhile after the winter soldier Captain America goes on looking for S.H.I.E.L.D infiltrators with Black Widow ,Falcon and Nick Fury. Its possible that Hawkeye also helps them in this. All of this goes on and with help of Stark they get a cool base too. As for Dr Banner I believe he is also helping in catching HYDRA bad guys but from the avengers tower. With minimum rage bursts.Thor's story can be a little sketchy as he can go back to his home world or he can stay on Earth and help the avengers.
Hawkeye can also have different story where he goes home and helps his wife bring up those kids and not helps the avengers HYDRA hunting unless they need him. This is what I think happens between the two movies and these are just theories.
